I don't think anyone knows for sure, but from what I've read, one theory is that crystalline rocks (e.g. granite) under enormous tectonic pressure, are generating electrical charge through the piezoelectric effect, which somehow then translates into these lights. There was a scientist called Michael Persinger who thought this mechanism could have an effect on the human brain, and might be responsible for some supernatural experiences.
