JFK tried to:

Get Israel to agree to the international nuclear treaty and allow inspection of Dimona. The first prime minister of Israel resigned over this and the Lavon affair
Get Israeli lobbyist organizations in the US to register as foreign agents according to existing law
Dismantle the CIA? Maybe he just crossed the Jewish mob and his parents and that was enough.
